Short version: take subway 1,9 (red line, local West side IRT)
uptown to
116th Street. If you are staying at the Newton, you are at 96th
Street
(there is a subway stop on those lines there). If you are coming
from Penn
Station, the same lines also stop there. Walk into campus, then
turn left to North end of campus, where in the North-East corner (right
hand-side) you see the entrance to the Mudd building.

Check amtrak.com. Enter "NYP" in "From" field and "PHL" in "To" field. I suggest the Philadelphia party aims for the 7.35 train. Note that that it is a cheap train, but requires (free) seat reservations even in coach! Do not get a business class seat, it is a waste of money.
